Актуальность проблемы

ДНК-связывающий белок GAGA* кодируемый геном Trithorax-like (Tri), требуется для развития многих органов и тканей D. melanogaster. Этот эволюционно-консервативный белок принимает участие в формировании «открытой» конформации хроматина в различных регуляторных элементах, задействованных в регуляции транскрипции (Farkas et al., 2000; Matharu et al., 2010). Данные по локализации белка GAGA на политенных хромосомах (Raff et al., 1994), сравнительный анализ промоторных последовательностей (Arkhipova, 1995), результаты экспериментов по профилированию хроматина с использованием Dam (van Steensel et al., 2003), а также данные ChlP-chip анализа (Negre et al., 2010) говорят о том, что число генов, регулируемых GAGA-фактором, может быть очень большим. Однако на сегодняшний день к экспериментально доказанным генам-мишеням GAGA-фактора относится небольшое число генов, включая Ultrabithorax (Ubx), fushi-tarazu (ftz) и engrailed (en). В регуляторных районах этих генов были обнаружены сайты связывания GAGA-фактора (Biggin and Tjian, 1988; Soeller et al., 1988; 1993; Katsani et al., 1999; Mahmoudi et al, 2003; Schweinsberg et al., 2004), a также были проведены эксперименты, доказывающие участие GAGA в регуляции транскрипции этих генов (Topol et al., 1991; Farkas et al., 1994; Bhat et al., 1996; Laney and Biggin, 1996; Orihara et al., 1999; Bejarano and Busturia, 2004; Огиенко и др., 2006).

В данной работе с использованием комбинированного компьютерно-экспериментального подхода был проведен поиск генов-мишеней GAGA-фактора среди генов, контролирующих формирование дорзальных выростов хориона (ДВХ). Реорганизация эпителиальной ткани в трубчатые структуры (тубулогенез), лежащая в основе формирования ДВХ, является фундаментальным процессом при развитии таких органов, как сердце, почки, легкие, кишечник, нервная трубка. Понимание генетических механизмов, контролирующих развитие трубчатых структур, необходимо для выяснения закономерностей формирования и функционирования органов не только в условиях in vivo, но и органов, выращенных искусственных путем (Berg, 2008). ДВХ дрозофилы представляют собой прекрасную модель для изучения процессов тубулогенеза, поскольку

процесс развития ДВХ во многом очень схож с процессом закладки нервной трубки у позвоночных. Поэтому исследование генетических механизмов, контролирующих формирование ДВХ, представляет большой интерес не только для современной биологии развития, но и для медицины.

Известно, что формирование ДВХ контролируется большим количеством генов, многие из которых входят в состав важнейших сигнальных путей, участвующих в органогенезе не только дрозофилы, но и позвоночных (Berg, 2008). До настоящего времени не было исследовано участие гена Tri и его продукта, белка GAGA, в формировании ДВХ. В данной работе было обнаружено, что при недостатке белка GAGA наблюдаются нарушения этого процесса. Поскольку белок GAGA является эволюционно-консервативным (Matharu et al., 2010; Kumar, 2011), результаты данной работы могут быть полезны при исследовании роли GAGA-фактора у млекопитающих, включая человека, что может послужить основой для понимания генетических процессов, контролирующих формирование органов, в основе которых лежит образование трубчатых структур.

Цель и задачи исследования

Целью настоящей работы было выявление генов-мишеней транскрипционного фактора GAGA среди генов, участвующих в формировании дорзальных выростов хориона Drosophila melanogaster.

В ходе выполнения данной работы были поставлены следующие задачи:

1. провести анализ ранее доказанных сайтов связывания транскрипционного фактора GAGA для выявления структурных вариантов этих сайтов и создать обучающие выборки для последующего компьютерного распознавания сайтов связывания GAGA-фактора.

2. проверить эффективность предсказания GAGA-сайтов методом задержки ДНК-пробы в геле.

3. проанализировать распределение потенциальных сайтов связывания GAGA-фактора в геноме в целом и в различных районах генов дрозофилы.

4. провести поиск потенциальных сайтов связывания GAGA-фактора в регуляторных районах генов, играющих ключевую роль в формировании ДВХ.

5. проверить генетическое взаимодействие Tri с генами, участвующими в формировании ДВХ.

6. с использованием ПЦР в реальном времени провести сравнительный анализ относительной экспрессии генов, контролирующих развитие ДВХ, в норме и у 7>/-мутантов.

Научная новизна и практическая ценность работы

В данной работе впервые созданы две качественных выборки (структурные варианты GAGnGAG и GAGnnnGAG) для компьютерного распознавания GAGA-сайтов в последовательностях ДНК. Экспериментально подтверждено связывание с 30-ю новыми сайтами GAGA-фактора. Впервые показано, что мутации гена Tri вызывают нарушение формирования ДВХ и оперкулума яйца дрозофилы. Обнаружено генетическое взаимодействие Tri с gurken, decapentaplegic, Notch, broad, saxophone, thickveins и bunched в развитии ДВХ. Показано, что экспрессия генов gurken и saxophone понижается, а экспрессия гена Notch увеличивается на фоне снижения количества белка GAG А в ходе оогенеза дрозофилы.

Научно-практическая значимость

Полученные результаты дополняют имеющуюся информацию о сайтах связывания и генах-мишенях транскрипционного фактора GAGA, показывают важность экспрессии гена Tri для нормального формирования ДВХ. На основании результатов, полученных в данной работе, модифицирована генная сеть, контролирующая формирование ДВХ. Материалы данной диссертационной работы могут быть использованы в курсах лекций для студентов биологических и биоинформатических специальностей.

Основные результаты работы получены автором самостоятельно. Поиск сайтов связывания GAGA-фактора в последовательностях ДНК дрозофилы проводился в сотрудничестве с Д.Ю. Ощепковым (Лаборатория теоретической генетики, ИЦиГ СО РАН). Постановка метода задержки ДНК-пробы в геле проводилась под руководством Е.В. Антонцевой (Лаборатория регуляции экспрессии генов, ИЦиГ СО РАН). Праймеры для ПЦР и ПЦР-РВ, а также олигонуклеотиды для экспериментов EMSA были синтезированы в ЦКП по

синтезу олигонуклеотидов и их аналогов ИЦиГ СО РАН, а также в компании ООО «БИОССЕТ». Микроскопический анализ был проведен в ЦКП микроскопического анализа биологических объектов ИЦиГ СО РАН при участии С.И. Байбородина. Секвенирование ДНК проводили в ЦКП СО РАН «Геномика» на базе ИХБФМ СО РАН. Метод ПЦР-РВ был поставлен под руководством Е.В. Кашиной в ЦКП функциональной геномики ИЦиГ СО РАН. Материалы, вошедшие в данную работу, обсуждались и публиковались совместно с соавторами и научным руководителем.

Структура и объем диссертации

Диссертация, состоит из введения, обзора литературы, описания материалов и методов, результатов и обсуждения, а также выводов, списка цитируемой литературы, в который входит 265 ссылок. Работа изложена на 144 страницах печатного текста, содержит 12 таблиц, 36 рисунков и 2 приложения на 9 страницах.

Выводы

1) Анализ 120 ранее подтвержденных GAGA-сайтов выявил четыре структурных варианта этих сайтов. Для компьютерного распознавания сайтов GAGA-фактора впервые использованы раздельные выборки (структурные варианты GAGnGAG и GAGnnnGAG).

2) С помощью метода задержки ДНК-пробы в геле продемонстрирована высокая эффективность выбранного подхода для компьютерного распознавания GAGA-сайтов (разделение обучающих выборок и применение метода SITECON): связывание подтвердилось для 72% предсказанных сайтов типа GAGnGAG, и для 94% сайтов типа GAGnnnGAG; в результате к ранее подтвержденным 120 сайтам были добавлены 30 новых экспериментально доказанных GAGA-сайтов.

3) С помощью разработанного компьютерного подхода показано, что в 5'-некодирующей области наиболее вероятных генов-мишеней GAGA-фактора наблюдается высокая плотность потенциальных GAGA-сайтов.

4) Выявлено, что у Trithorax-like-мутантов нарушено формирование дорзальных выростов хориона и оперкулума.

5) В регуляторных областях генов gurhen и saxophone, играющих ключевую роль в формировании дорзальных выростов хориона, выявлены потенциальные и экспериментально-подтвержденные GAGA-сайты; показано генетическое взаимодействие Trithorax-like с этими генами; обнаружено снижение относительной экспрессии gurken и saxophone на фоне снижения количества белка GAGA. Следовательно, gurken и saxophone являются генами-мишенями транскрипционного фактора GAG А.

6) В регуляторных областях гена Notch предсказаны потенциальные GAGA-сайты; продемонстрировано генетическое взаимодействие Trithorax-like и Notch-, обнаружено значительное повышение уровня относительной экспрессии Notch на фоне снижения количества белка GAGA. Таким образом, GAGA-фактор прямо или опосредованно участвует в подавлении экспрессии гена Notch.

7) В регуляторных районах генов broad, bunched, decapentaplegic и thickveins обнаружены сайты связывания GAGA-фактора; показано генетическое взаимодействие Trithorax-like с этими генами, однако не было обнаружено изменения экспрессии этих генов на фоне снижения количества белка GAGA.

Заключение

Ген ТУ/ относится к числу повсеместно экспрессирующихся генов, однако картина его экспрессии зависит от органа и типа ткани, от стадии онтогенеза и от температуры окружающей среды (Перелыгина и др., 1992; Soeller et al., 1993; Bhat et al., 1996; Baricheva et al., 1997). Продуктом гена Trl является транскрипционный фактор GAGA, который участвует в регуляции экспрессии генов. По всему геному дрозофилы сайты связывания GAGA встречаются довольно часто (van Steensel et al., 2003). Высокая плотность GAGA-сайтов по геному свидетельствует о том, что у GAGA-фактора должно быть большое количество генов-мишеней. В данной работе были созданы компьютерные методы поиска сайтов связывания транскрипционного фактора GAGA на основе программного пакета SITECON. Высокая эффективность работы данных методов была подтверждена экспериментально с помощью метода задержки ДНК-пробы в геле с использованием рекомбинантного белка His-GAGA. В отличие от других методов (профилирование хроматина с использованием Dam, иммунопреципитация) созданные компьютерные методы поиска GAGA-сайтов имеют ряд преимуществ, поскольку позволяют установить точное расположение сайтов в интересующих генах.

В данной работе были обнаружены новые гены-мишени транскрипционного фактора GAGA среди генов, контролирующих формирование ДВХ. В качестве потенциальных генов-мишеней GAGA-фактора были выбраны 7 различных генов: grk, dpp, Notch, br, sax, tkv, bun. Для выяснения того, являются ли эти гены мишенями транскрипционного фактора GAGA, мы использовали комплексный подход:

- выявляли потенциальные сайты связывания GAGA в регуляторных областях генов с помощью созданных выборок СВ1 и СВ2 и программного пакета SITECON. Сравнивали полученные результаты с данными ChIP-chip экспериментов из базы modENCODE;

- анализировали генетическое взаимодействие Tri с выбранными генами в ходе формирования ДВХ;

- сравнивали локализацию белков Grk, Broad и Notch в яичниках Tri362/TrlR85 -мутантов и мух дикого типа с помощью иммунохимического окрашивания;

- анализировали относительное количество транскриптов исследуемых генов в яйцевых камерах Tri362/TrlRS:> - мутантов и мух дикого типа.

В результате нами были выявлены два новых гена-мишени транскрипционного фактора GAGA - grk и s ах. Мы показали, что GAGA-фактор прямо или опосредованно подавляет экспрессию гена Notch в ходе оогенеза дрозофилы. Также мы предполагаем наличие скооперированного действия в течение оогенеза белка GAGA с продуктами генов br, bun, dpp и tkv.

В ходе данной работы были получены следующие результаты: выявлены различные структурные варианты GAGA-сайтов, для компьютерного распознавания GAGA-сайтов созданы две качественных обучающих выборки (структурные варианты GAGnGAG и GAGnnnGAG);

- экспериментально подтверждено связывание белка GAGA с 30-ю новыми сайтами в дополнение к 120 ранее доказанным сайтам;

- установлено, что снижение количества белка GAGA приводит к формированию аномальных ДВХ и укорочению оперкулума; выявлено, что у потенциальных генов-мишеней GAGA-фактора наблюдается высокая плотность GAGA-сайтов в 5'-некодирующей области;

- показано, что экспрессия генов gurken и saxophone понижается, а экспрессия гена Notch увеличивается на фоне снижения количества белка GAGA в ходе оогенеза дрозофилы.

Данная работа перспективна в плане дальнейшего исследования взаимодействия GAGA с компонентами сигнальных путей DPP, Notch и EGFR. Эти пути, а также многие их компоненты являются эволюционно-консервативными и встречаются не только у разных видов животных, от мухи до человека, но и контролируют развитие разных органов и тканей. Нарушение локализации белков Grk и Notch свидетельствует о том, что у 7У7-мутантов может быть нарушена сложная система трансмембранного переноса веществ в яйцевых камерах.

Таким образом, полученные в данной работе результаты свидетельствуют о том, что ген Tri и его продукт, белок GAGA, важны для правильного формирования ДВХ.
