Витаминные коферменты относятся к компонентам каталитического аппарата клетки и присутствуют в ней обычно в очень малых количествах по сравнению с другими низкомолекулярными соединениями, такими как аминокислоты, нуклеотиды, сахара. В организме человека и животных они образуются из экзогенных витаминов; только прототрофные микроорганизмы и растения синтезируют коферменты из простых питательных веществ среды.

Сложность химического строения и очень низкое содержание в организмах явились серьезным препятствием в исследовании метаболических путей образования многих витаминных коферментов и механизмов регуляции этих процессов в клетке. Отставание в этой области затрудняет создание общей теории регуляции биосинтеза ферментов, значительную часть которых составляют сложные белки, содержащие в качестве простетической группы витаминные коферменты или родственные вещества. Изучение метаболических путей биосинтеза витаминов и их механизмов регуляции важно также в практическом отношении для развития тех отделов микробиологической промышленности, которые занимаются производством витаминов и их производных.

В последнее время у исследователей появляются новые возможности компьютерного анализа геномов, связанные с значительным ростом количества полностью секвенированных геномов. На данный момент известны последовательности около 100 полных бактериальных геномов и около 150 - не законченных до конца. Сравнительный анализ большого числа различных секвенированных геномов произвел переворот в области функциональной аннотации генов. Для ответа на вопрос "Какова наиболее вероятная функция данного гена?" до недавнего времени использовался исключительно перенос экспериментально установленных функций белков из одного вида на другие, основанный на сходстве аминокислотных последовательностей. Для осуществления поиска родственных последовательностей по банку данных (таких как Genbank, Swiss-Prot и др.) были разработаны программные комплексы BLAST (Altschul et al., 1994) и FASTA (Pearson, 1990).

Несмотря на общий успех, методы основанные на сходстве аминокислотных последовательностей не способны определить функции многих генов, а также могут приводить к неточным (или даже неправильным) аннотациям генов. Такие гипотетические гены, не имеющие точно определенной функции, кодируют от 20% до 60% белков в большинстве бактериальных геномов. Функциональное описание большинства из этих гипотетических белков потребует огромного количества экспериментов, которое может быть существенно уменьшено применением сравнительного анализа геномов. Среди новых подходов сравнительной геномики имеют большое значение имеют анализ сцепленных на хромосоме генов (Overbeek el al., 1999), случаев слияния генов (Enright et al., 1999), профилей встречаемости генов в полных геномах (Pellegrini et al., 1999) и анализ общих регуляторных сайтов (Gelfand et al., 2000). Одновременное использование всех этих геномных методик позволяет обнаружить функциональную связь между белками, участвующими в одном метаболическом пути (Wolf et al., 2001; Makarova et al., 2002). Таким образом, метаболическая реконструкция помогает обнаружить как новые аспекты данного метаболического пути в хорошо изученных организмах (таких как Е. coli и В. subtil is), так и описать de novo метаболический потенциал ^охарактеризованных организмов.

Другой, не менее важный, раздел сравнительной геномики - предсказание регуляции экспрессии генов. В ряде работ было показано, что регуляторные сайты в бактериальных геномах могут быть предсказаны наиболее эффективно при одновременном анализе нескольких родственных геномов. Так, в частности, были описаны регулоны, отвечающие за биосинтез пуринов и аргинина (Mironov et al., 1999), ароматических аминокислот (Panina et al., 2001), транспорт и метаболизм железа (Panina et al., 2001), утилизацию различных Сахаров (Laikova et al., 2001; Rodionov et al., 2001 and 2000), а также SOS-ответ (Permina et al., 2002).

В данной работе, новые методы сравнительной геномики и большое число геномных последовательностей прокариот, были использованы для анализа метаболических путей биосинтеза четырех различных витаминов - рибофлавина, биотина, тиамина и кобаламина, а также выяснения характера их регуляции.

Выводы

1. Впервые полностью проанализированы метаболические пути биосинтеза четырех витаминов (рибофлавина, биотина, тиамина и кобаламина), а также витамин-специфичные регуляторные элементы (RFN-, THI- и 5/2-элементы, BirA- и CBL-боксы) у большого числа прокариотических организмов.

2. В бактериальных геномах идентифицировано около 40 новых iJFiV-элементов, 170 ГШ-элементов и 200 В/2-элементов. Показана высокая консервативность первичной и вторичной структур данных регуляторных элементов, которая может являться необходимой для высокоспецифичного связывания молекул эффектора. Показано, что витаминные регулоны у бактерий используют схожие регуляторные механизмы - аттенуацию транскрипции у грамположительных бактерий и аттенуацию трансляции у грамотрицательных бактерий, использующие соответствующие элементы РНК.

3. Показана высокая консервативность сайта связывания репрессора BirA у разнообразных бактерий и архей. Впервые обнаружены примеры ко-регуляции некоторых биотин-зависимых ферментов с биотиновым репрессором / лигазой BirA.

4. Обнаружены ранее неизвестные транспортеры флавинов ImpX и PnuX; транспортер биотина BioY, а также новые транспортеры для тиамина и двух его метаболических предшественников. В частности, предсказан новый тиаминовый транспортер YuaJ у грамположительных бактерий, а также транспортеры гидроксиметилпиримидина (ThiXYZ и CytX) и гидроксиэтилтиазола (ThiU и ThiW) у бактерий из различных таксономических групп. Обнаружены несколько новых типов транспортеров кобальта (Cbt), новые компоненты кобальтохелатазы (ChllD), кобальторедуктаза BluB и треонин киназа PduX

5. Показана принципиальная вариабельность ферментов первых стадий биосинтеза биотина и кобаламина у различных бактерий, а также синтеза гидроксиэтилтиазола и гидроксиметилпиримидина у бактерий, архей и эукариот.

6. Впервые показана регуляция В12-независимых изозимов метионин синтазы и рибонуклеотид редуктазы 5/2-элементами в бактериях, имеющих одновременно В]2-зависимые и В^-независимые ферменты.
