Актуальность темы

Клеточная РНК-полимераза (РНКП) катализирует ДНК-зависимый синтез РНК. РНКП в ходе транскрипции осуществляет различные типы контактов с ДНК и РНК. У бактерий транскрипция начинается с сиквенс-специфического взаимодействия холофермента РНКП (который является комплексом кор-фермента и ст-субъединицы) с промотором. В узнавании промоторов решающую роль играет ст-субъединица. Свободная ст-субъединица и кор-фермент РНКП не способны связываться с промоторами. При образовании холофермента происходят структурные перестройки, в результате которых экспонируются ДНК-связывающие сайты ст-субъединицы. В процессе взаимодействия с промотором РНКП сначала узнает дцДНК, затем происходит плавление ДНК в стартовой точке транскрипции и устанавливаются контакты с оцДНК. В ходе инициации транскрипции контакты с промоторными последовательностями разрываются, происходит диссоциация с-субъединицы. Элонгация транскрипции осуществляется кор-ферментом РНКП. На стадии элонгации РНКП контактирует с ДНК (однонитевой и двунитевой) и РНК в основном сиквенс-неспецифически. В то же время, кор-фермент способен узнавать определенные последовательности ДНК и РНК, что может приводить к паузам и терминации транскрипции.

Таким образом, в процессе транскрипции последовательно сменяются сиквенс-специфические и неспецифические контакты РНКП с ДНК. Параллельно с изменением контактов меняется и стабильность транскрипционных комплексов. Если на начальных стадиях взаимодействия с промоторами РНКП может диссоциировать из комплекса с ДНК, то элонгационный комплекс обладает исключительно высокой стабильностью. В ходе терминации транскрипции стабильность комплекса резко уменьшается, что приводит к его диссоциации.

К настоящему времени накоплен большой объем информации о важности конформационной подвижности РНКП на всех стадиях транскрипции. Значительные структурные перестройки субъединиц РНКП, видимо, осуществляются при связывании ст-субъединицы с кор-ферментом, узнавании и плавлении промоторов и в ходе инициации транскрипции. Каждый шаг присоединения нуклеотидов на стадии элонгации должен сопровождаться локальными изменениями конформации белка в области активного центра РНКП. Терминация транскрипции, вероятно, сопряжена с серьезными изменениями всей структуры элонгационного комплекса. Однако, детальные механизмы конформационных перестроек РНКП во всех рассмотренных случаях остаются неизвестными.

В структурных исследованиях РНКП в последние годы достигнуты огромные успехи. Были расшифрованы трехмерные структуры кор- и холофермента РНКП термофильных бактерий Т. aquaticus и Т. thermophilics. Анализ пространственной структуры РНКП Т. aquaticus и Т. thermophilics и использование данных о механизмах транскрипции, полученных при изучении РНКП мезофильных бактерий (прежде всего, РНКП Е. coli) позволили выделить участки фермента, ответственные за различные типы контактов с нуклеиновыми кислотами, и построить пространственные модели промоторного и элонгационного комплексов. Однако, многие молекулярные детали взаимодействий РНКП с нуклеиновыми кислотами на разных стадиях транскрипционного цикла остаются неизвестными, и созданные модели требуют экспериментальной проверки. Свойства РНКП термофильных бактерий изучены плохо. Известно, что эти РНКП неактивны при низких температурах, но предполагается, что при повышенной температуре они образуют транскрипционные комплексы, не отличающиеся по своим свойствам от комплексов РНКП мезофильных бактерий. В то же время, существуют данные, что даже РНКП разных мезофильных бактерий могут проявлять существенные различия в узнавании промоторов, сигналов пауз и терминации транскрипции и стабильности транскрипционных комплексов. Таким образом, для проверки структурно-функциональных моделей транскрипционных комплексов, созданных на основе трехмерных структур РНКП Т. aquaticus и Т. thermophilus, необходимо детальное исследование транскрипционных свойств этих РНКП.

Расшифровка трехмерной структуры РНКП открыла новые возможности в исследованиях конформационных перестроек фермента. Следует отметить, что изучение конформационной подвижности РНКП является весьма сложной задачей. Прежде всего, необходимо детектировать само наличие структурных перестроек и затем каким-либо образом зафиксировать разные структурные состояния фермента. Последующий анализ разных вариантов структуры может быть использован для выявления подвижных доменов и альтернативных конформаций РНКП. Недавно было предположено, что некоторые из известных ингибиторов РНКП могут действовать через замораживание конформационной подвижности фермента. Вероятно, что различные лиганды к РНКП могут фиксировать разные структурные состояния фермента. С этой точки зрения РНКП термофильных бактерий является весьма перспективной мишенью для получения новых лигандов, которые могут использоваться для анализа молекулярных механизмов транскрипции и изучения конформационной подвижности РНКП.

Цель работы и задачи исследования

Целью работы являлось изучение взаимодействий РНКП с ДНК на разных стадиях транкрипционного цикла (анализ механизмов узнавания промоторов, сравнение ДНК-белковых контактов в промоторном и элонгационном комплексах) и получение новых лигандов к кор-ферменту РНКП.

В работе ставились следующие задачи:

1. Проанализировать конформационные перестройки а-субъединицы, происходящие при взаимодействии с кор-ферментом. Исследовать сиквенс-специфические контакты о субъединицы с промоторными последовательностями ДНК.

2. Охарактеризовать функционально-важные участки кор-фермента, взаимодействующие с ДНК в элонгационном комплексе.

3. Сравнить свойства промоторных и элонгационных комплексов, образованных РНКП мезофильных и термофильных бактерий. Изучить роль кор-фермента и а-субъединицы в определении свойств промоторных комплексов и в инициации транскрипции.

4. Осуществить поиск специфических последовательностей оцДНК (аптамеров), узнаваемых кор-ферментом РНКП. Проанализировать взаимодействия кор-фермента с аптамерами и исследовать возможность использования этих лигандов в структурно-функциональных исследованиях транскрипции.

Для изучения взаимодействий РНКП с нуклеиновыми кислотами на разных стадиях транскрипции была поставлена задача исследовать комплексы фермента с олигонуклеотидами, имитирующими ДНК и РНК в естественных промоторных и элонгационных комплексах. В качестве модели для исследования взаимодействий РНКП с промоторами был выбран комплекс холофермента с однонитевыми олигонуклеотидами, гомологичными промоторным последовательностям. При изучении характеристик элонгационного комплекса использовался комплекс кор-фермента с синтетическими конструкциями из коротких РНК и ДНК-олигонуклеотидов, соответствующих ДНК-матрице и РНК-продукту на стадии элонгации.

Научная новизна и практическая ценность работы

В работе продемонстрировано, что изолированная Р'-субъединица способна индуцировать конформационные перестройки а-субъединицы, приводящие к демаскированию ДНК-связывающих сайтов белка. Эти данные являются первым указанием на то, что отдельные субъединицы РНКП могут обладать некоторыми функциями целого фермента.

На основании анализа структурной модели элонгационного комплекса выявлен участок кор-фермента РНКП, контактирующий с передним дуплексом ДНК в транскрипционных комплексах. Показано, что этот район РНКП важен для поддержания стабильности промоторного и элонгационного комплексов.

Проведено сравнительное исследование свойств РНКП мезофильных бактерий Е. coli и Д. radiodurans и термофильной бактерии Т. aquaticus", РНКП Д. radiodurans выделена и охарактеризована впервые. Показано, что РНКП Д radiodurans и Т. aquaticus отличаются от РНКП Е. coli по многим характеристикам. Эти РНКП неспособны открывать промоторы при низких температурах и образуют нестабильные промоторные комплексы при оптимальной температуре. Данные особенности промоторных комплексов определяются как а-субъединицами, так и кор-ферментами РНКП Д. radiodurans и Т. aquaticus и не связаны с температурной адаптацией клеток. Выявлены участки а-субъединицы, определяющие различные свойства промоторных комплексов (температуру открывания промоторов, стабильность) и ответственные за взаимодействие с кор-ферментом. Показано, что кор-фермент РНКП Т. aquaticus обладает заметно сниженной скоростью элонгации транскрипции при низких температурах, что, вероятно, связано с температурной адаптацией Т. aquaticus.

Впервые получены и охарактеризованы высокоаффинные и специфичные аптамеры к кор-РНКП Е. coli и Т. aquaticus. Показано, что аптамеры связываются в различных участках РНКП и являются эффективными ингибиторами фермента. При помощи сайт-направленного отбора получены аптамеры к сайту связывания антибиотика рифампицина. С использованием аптамеров показано, что сг-субъединица и фактор элонгации GreB вызывают конформационные изменения кор-РНКП. Аптамеры предполагается использовать в дальнейших структурно-функциональных исследованиях РНКП.

1. Конформационные перестройки а-субъединицы, в результате которых экспонируются ее ДНК-узнающие сайты, индуцируются Р'-субъединицей РНКП.

2. Район 202-222 Р'-субъединицы РНКП Е. coli контактирует с дцДНК спереди по ходу транскрипции в промоторном и элонгационном комплексах и важен для поддержания их стабильности.

3. РНКП Т. aquaticus и D. radiodurans неспособны открывать промоторы при пониженной температуре. Это свойство РНКП определяется в основном а-субъединицей. РНКП Т. aquaticus и D. radiodurans образуют нестабильные промоторные комплексы при оптимальной температуре. Это свойство РНКП определяется и кор-ферментом и, в меньшей степени, а-субъединицей. Перечисленные характеристики РНКП не связаны с температурной адаптацией клеток.

4. Кор-фермент РНКП Т. aquaticus обладает при низких температурах резко сниженной скоростью синтеза РНК по сравнению с РНКП Е. coli и D. radiodurans. Это свойство РНКП, вероятно, объясняется температурной адаптацией Т. aquaticus.

5. Выявлено несколько функционально-важных участков а-субъединицы. Установлено, что N-концевые последовательности а важны для стабилизации открытых промоторных комплексов, а консервативные районы 1 и 2 определяют температуру плавления промоторов. Показано, что во взаимодействии с кор-ферментом участвуют консервативные районы 1, 3 и 4 а-субъединицы.

6. В отличие от кор-фермента РНКП, холофермент не способен взаимодействовать с синтетической конструкцией из олигонуклеотидов, имитирующих РНК и ДНК в элонгационном комплексе. Таким образом, связывание с кор-ферментом а-субъединицы и РНК в элонгационном комплексе является взаимоисключающим.

7. Получены и охарактеризованы высокоспецифичные оцДНК-аптамеры к кор-РНКП Е. coli и Т. aquaticus. При помощи направленного отбора получены аптамеры к рифампицин-связывающему сайту РНКП. Аптамеры взаимодействуют с РНКП с очень высокой аффинностью и являются эффективными ингибиторами фермента.

8. Аптамеры реагируют на конформационные перестройки РНКП, индуцируемые связыванием а-субъединицы и фактора GreB, и могут быть использованы для анализа конформационной подвижности фермента.

Заключение

В нашей работе были получены оцДНК-аптамеры к двум различным кор-РНКП (Есо и Taq). Аптамеры связываются с кор-РНКП при повышеной ионной силе (до 0.5 М) с исключительно высоким сродством, образуя очень стабильные комплексы. Аптамеры взаимодействуют с кор-ферментом сиквенс-специфически и являются новым классом лигандов к РНКП. В одном из экспериментов по селекции аптамеров мы разработали процедуру отбора лигандов к Rif-связывающему сайту РНКП. Rif уже в течение весьма длительного времени применяется в качестве лекарства в антитуберкулезной терапии. Однако, описано большое число мутаций РНКП, делающих фермент устойчивым к Rif. Таким образом идентификация новых лигандов, которые могут воспроизводить эффект Rif, может иметь большое медицинское значение. Для поиска таких лигандов в каждом раунде

138 отбора производилась процедура контр-селекции: отбирались последовательности, которые связываются со свободной РНКП, но не взаимодействуют с РНКП в комплексе с Rif. Данная методика позволила нам найти несколько аптамеров, которые связываются с высокой аффинностью с тем же сайтом РНКП, что и антибиотик. Более того, мутация устойчивости к Rif (S531F) не оказывает заметного влияния на узнавание аптамеров. Аналогичная процедура сайт-направленного отбора может быть использована для поиска аптамеров к антибиотик-связывающим сайтам различных белков.

Было показано, что все аптамеры взаимодействуют с перекрывающимися эпитопами внутри главного канала РНКП, то есть, в тех же районах, что и нуклеиновые кислоты в элонгационном комплексе. Для более точной локализации мест связывания аптамеров на поверхности РНКП было исследовано их взаимодействие с несколькими мугационно измененными вариантами РНКП. Было показано, что различные аптамеры "чувствуют" разные мутации в задней и передней частях главного канала фермента, и, таким образом, взаимодействуют с разными доменами РНКП. Преимущественный отбор аптамеров к природным сайтам связывания нуклеиновых килот белка-мишени не является необычным (см. Обзор литературы). В случае РНКП данный феномен может объясняться крайне асимметричным распределением заряда по поверхности фермента (Darst, 2001): большая часть молекулы РНКП несет отрицательный заряд, в то время как поверхность главного канала фермента заряжена положительно.

До настоящего времени считалось, что кор-фермент взаимодействует с нуклеиновыми кислотами в основном сиквенс-неспецифически (кор-фермент в процессе элонгации способен опознавать сигналы пауз и терминации транскрипции, однако, пока не удалось однозначно выяснить, происходит ли при этом специфичное узнавание последовательностей ДНК и РНК). Идентификация большого числа последовательностей, которые специфически узнаются кор-ферментом, позволяет предположить, что кор-фермент может также опознавать некоторые специфические последовательности in vivo. Нельзя исключить, что некоторые из последовательностей аптамеров могут являться сигналами пауз транскрипции. Для исследования этого вопроса планируется проведение новых экспериментов с использованием фрагментов дцДНК, содержащих промотор и последовательности аптамеров.

В данной работе было проведено сравнение свойств комплексов РНКП с аптамерами со свойствами комплекса РНКП с МК (который является моделью элонгационного комплекса). Стоит отметить, что аптамеры обладают большей аффинностью к РНКП, чем МК. Несмотря на то, что лиганды обоих типов (аптамеры и МК) связываются с РНКП внутри главного канала, между образующимися комплексами существует ряд принципиальных отличий, которые перечислены ниже.

1. МК связывается с кор РНКП сиквенс-неспецифически, то есть, МК с разной последовательностью ДНК и РНК взаимодействуют с РНКП с одинаковой аффинностью. В противоположность этому, в комплексах РНКП с аптамерами кор-фермент взаимодействует с ДНК сиквенс-специфически и даже минимальные изменения последовательности аптамеров приводят к полному исчезновению связывания лигандов.

2. МК взаимодействует с РНКП видо-неспецифично, то есть, он узнается с одинаковой эффективностью РНКП из разных организмов. Напротив, аптамеры высокоспецифичны к своим РНКП-мишеням и не взаимодействуют с другими РНКП.

3. МК связывается с РНКП с образованием функционально-компетентного комплекса и является субстратом для полимеризации РНК. Аптамеры конкурируют с МК за связывание и ингибируют активность РНКП.

Было обнаружено, что аптамеры реагируют на связывание с кор-ферментом других известных лигандов к РНКП. Rif, а-субъединица и фактор GreB подавляют взаимодействие аптамеров с кор-ферментом (либо по механизму прямой конкуренции, либо за счет аллостерических эффектов). Для всех трех факторов были измерены кажущиеся константы ингибирования. Полученные значения, вероятно, соответствуют значениям Кд для взаимодействия этих лигандов с кор-ферментом. Таким образом, аптамеры могут быть использованы для исследования свойств самых разнообразных лигандов к кор-РНКП.

Результаты, представленные данной работе, показывают, что аптамеры могут быть перспективными лигандами для структурно-функциональных исследований РНКП. Во-первых, аптамеры связываются в естественных сайтах связывания нуклеиновых кислот. Во-вторых, связывание происходит с высокой специфичностью, и комплексы РНКП с аптамерами обладают уникальной структурой. В третьих, аптамеры способны отличать и, возможно, фиксировать различные конформационные состояния кор-фермента. Мы показали, что два хорошо изученных белковых фактора, взаимодействующих с кор-ферментом, а-субъединица и GreB, воздействуют на связывание аптамеров по аллостерическому механизму. В настоящее время планируется работа по получению кокристаллов аптамеров с кор-ферментом РНКП Taq и расшифровке структуры комплексов.
