Общая характеристики диссертации

Актуальность темы исследования. Биохимической основой для разработки новых методов молекулярной диагностики служит углубленное изучение структуры и функций нуклеиновых кислот (НК), не ограниченное рассмотрением их классической роли носителей генетической информации. Современные исследования направлены на конструирование функциональных нуклеиновых кислот, способных к специфическому молекулярному узнаванию и катализу. В частности, фундаментальные исследования термодинамики гибридизации и кинетики ферментативных реакций с участием дезоксирибозимов (ДНКзимов) открывают путь к созданию систем для обнаружения нуклеиновых кислот без амплификации, различения однонуклеотидных замен (ОНЗ) и анализа сложных структурированных аналитов. Решение этих фундаментальных задач является необходимым условием для разработки универсальных методов диагностики патогенов непосредственно для проведения диагностики на месте оказания медицинской помощи (ДМОП).

Широко используемые в настоящее время иммунохроматографические тест-системы ДМОП обладают недостаточной чувствительностью, уступающей чувствительности методов полимеразной цепной реакции (ПЦР) на несколько порядков. Кроме того, они не позволяют выявлять критически важные мутации в геномах патогенов, что становится особенно важным в условиях растущей устойчивости бактерий к антибиотикам, высокой мутагенности вирусов и развития персонализированной геномной медицины, в том числе в лечении онкологических заболеваний.

С другой стороны, существующие высокоточные молекулярные методы, основанные на технологиях амплификации нуклеиновых кислот (ТАНК), такие, как ПЦР, изотермические амплификации, ДНК-микрочипы и секвенирование нового поколения (NGS), обладают необходимой чувствительностью и способны определять мутации, но при этом требуют дорогостоящего оборудования, сложной пробоподготовки и высококвалифицированного персонала. Это существенно

ограничивает их применение в формате ДМОП и делает несовместимыми с целями быстрой, доступной и точной диагностики в полевых условиях или в удалённых медицинских пунктах.

Перспективным решением указанных проблем являются ДНК-наномашины — программируемые олигонуклеотидные конструкции на основе ДНКзимов, способные к специфическому распознаванию нуклеиновых кислот и каталитическому усилению сигнала обнаружения без использования белковых ферментов. Их ключевое преимущество — возможность визуального обнаружения с высокой чувствительностью в формате, совместимом с требованиями ДМОП.

Важной задачей в рамках развития подходов ДМОП является разработка методов распознавания ОНЗ непосредственно в двухцепочечной ДНК (дцДНК) и одноцепочечных РНК (оцРНК) - ампликонах. Такая технология позволила бы избежать стадий денатурации дцДНК или её обработки экзонуклеазами, что сократило бы количество аналитических этапов и само время анализа, уменьшило бы риск загрязнения образца, а также устранило бы необходимость в использовании ДНК-амплификаторов и привлечении высококвалифицированного персонала.

Особое значение приобретает возможность анализа коротких дцДНК и оцРНК, которые отличаются между собой всего одной нуклеотидной заменой. Анализ таких ОНЗ и выявление вариантов патогенов с другими минимальными генетическими отличиями имеют критическое значение для эпидемиологических исследований, контроля за распространением инфекций, а также для адаптации терапии в рамках персонализированной медицины. Возможность точной и быстрой дифференциации таких близкородственных последовательностей непосредственно на месте оказания помощи позволяет существенно повысить эффективность диагностики и лечения.

Отдельной и не менее важной задачей является обнаружение РНК, свернутых во вторичную и третичную структуры. Стабильные шпилевые и другие вторичные элементы РНК создают препятствия для применения традиционных методов гибридизации и амплификации, значительно снижая эффективность обнаружения

и анализа таких молекул. В связи с этим необходимы новые подходы и усовершенствованные методы, позволяющие надежно обнаруживать сложноструктурированные РНК. Это поможет расширить возможности диагностики в формате ДМОП и повысить качество обнаружения как патогенов, так и важных генетических маркеров.

Целью данной работы является исследование гибридизационных ДНК-структур и разработка на их основе многокомпонентных ДНК-наномашин для визуального обнаружения ОНЗ в сложноструктурированных оцРНК и дцДНК.

Для достижения цели были поставлены следующие задачи:

1. Исследовать чувствительность и селективность многокомпонентной

пероксидазоподобной ДНК-наномашины на основе G-квадруплекса при обнаружении оцРНК-ампликонов.

2. Определить чувствительность и селективность многокомпонентных пероксидазоподобных ДНК-наномашин на основе G-квадруплекса при обнаружении дцДНК-ампликонов.

3. Исследовать влияние элементов захвата флуорогенного субстрата для шестикомпонентной ДНК-наномашины с каталитическим РНК-расщепляющим ДНКзимным ядром 10-23 на чувствительность и селективность, в том числе при визуальном обнаружении вирусной РНК без амплификации.

Научная новизна работы заключается в разработке и экспериментальном обосновании преимущества пероксидазоподобных ДНК-наномашин (PxDm) и каталитических ДНК-наномашин (DNM) в диагностике инфекционных заболеваний перед традиционным гибридизационными зондами. В отличие от существующих методов, предлагаемый подход исключает необходимость предварительного отжига ДНК и РНК с гибридизационными сенсорами. Он позволяет анализировать длинные оцРНК со стабильной вторичной структурой и дцДНК более 100 п.н. с селективностью вплоть до определения ОНЗ, что упрощает и ускоряет анализ ампликонов. Впервые продемонстрирована эффективность ДНК-наномашин для обнаружения длинных структурированных НК и ОНЗ в них,

по сравнению с традиционными бинарными гибридизационными зондами в обнаружении генетических маркеров следующих патогенов: цитомегаловируса (CMV), респираторно синцитиального вируса А, бактерий Escherichia coli, Streptococcus agalactiae, Haemophilus influenzae и Listeria monocytogenes. Разработанный метод может быть интегрирован в быстрые, экономичные и простые в эксплуатации диагностические системы, пригодные для широкого применения в труднодоступных регионах и непосредственно на производстве.

Теоретическая значимость работы заключается в разработке и обосновании преимущества нового класса высокоселективных и чувствительных гибридизационных сенсоров на основе ДНК-наномашин для детекции нуклеиновых кислот (РНК и дцДНК), которые преодолеют ограничения существующих гибридизационных зондов. Предложенные архитектуры ДНК-наномашин на основе G-квадруплексов и ДНКзимов 10-23 демонстрируют возможность модульного конструирования функциональных плеч для повышения селективности и чувствительности обнаружения. Это расширяет фундаментальные знания в области нанобиосенсорики, синтетической биологии и ДНК нанотехнологии.

Практическая значимость работы заключается в создании перспективной технологии для разработки доступных и портативных диагностических систем для выявления инфекционных заболеваний человека, растений и животных. Разработанные ДНК-наномашины представляют собой альтернативу существующим методам, преодолевая ограничения, связанные с высокой стоимостью, сложностью оборудования, а также недостаточной чувствительностью и селективностью. Эти преимущества особенно актуальны в условиях ограниченных ресурсов и в удалённых пунктах оказания медицинской помощи.

Основные научные результаты:

1. В ходе работы впервые созданы и оптимизированы пероксидазные ДНК-наномашины на основе G-квадруплекса, позволяющие после 10-минутной инкубации при комнатной температуре визуально обнаруживать последовательности НК, свернутые во вторичные структуры. Использование нескольких связывающих РНК фрагментов, присоединенных к двухцепочечной ДНК-наноплатформе (далее платформе) позволяет уменьшить длину отдельного компонента при увеличении суммарной длины связанного участка анализируемой РНК. Более длинные фрагменты расплетают сложные вторичные структуры, а короткий фрагмент остается чувствительными к ОНЗ. Платформа служит носителем длинных плеч ДНК-наномашины, повышая их кооперативность связывания и узнавания анализируемой РНК [1]. Такой подход был успешно применен для обнаружения РНК-ампликонов, полученных в ходе изотермической амплификации на основе нуклеиновых кислот NASBA (от англ. nucleic acid sequence-based amplification) вплоть до 100 геномных эквивалентов [1, 3].

2. Разработаны пероксидазные ДНК-наномашины на основе G-квадруплекса для обнаружения дцДНК ампликонов. Продемонстирована возможность визуального обнаружения дцДНК ампликонов, полученных с помощью Stem-loop Primer Amplification, вариации петлевой изотермической амплификации (SPA) с 10 геномных эквивалентов после 15-минутной инкубации с помощью перкосидазных ДНК-наномашин при комнатной температуре без предварительной денатурации. Такие ДНК-наномашины были способны узнавать дцДНК продукта в смеси и точно выявлять ОНЗ в них с фактором селективности (ФС) 88% [2].

3. Показана возможность прямого безамплификационного обнаружения природной РНК респираторно-синцитиального вируса А с использованием шестиплечевых каталитических ДНК-наномашин на основе РНК-расщепляющего ДНКзима с каталитическим ядром 10-23 [4], обладающих высокой селективностью (вплоть до 98%) к ОНЗ и пределом обнаружения на 1-2 порядка ниже, чем у ранее

использованных бинарных ДНКзимов. Впервые исследована селективность бинарных ДНКзимов и каталитических ДНК-наномашин в зависимости от концентрации аналита и времени инкубации. Показано, что увеличение концентрации аналита не приводит к значительному росту ФС, и оптимальным для различения ОНЗ являются концентрации аналита до 200 пМ, тогда как время инкубации не проявляет однозначно интерпретируемого влияния на ФС. Разработана модифицированная ДНК-наномашина для изучения возможности узнавания РНК вирусов со случайными мутациями в вирусных геномах. Продемонстрировано, что такая конструкция остается чувствительной к аналиту и селективной в отношении целевых ОНЗ. Показана возможность виузального обнаружения при освещении синим светом, с пределом обнаружения в 2,4 нг/мкл суммарной РНК вируса.

Положения выносимые на защиту.

Положение 1:

Многокомпонентные пероксидазоподобные ДНК-наномашины на основе G-квадруплекса после гибридизации со структурированными оцРНК ампликонами NASBA образуют продукт оксиления субстрата, различаемый невооруженным глазом и позволяют обнаружить оцРНК ампликоны со 100 геномных эквивалентов в течение 10 минут при комнатной температуре.

Положение 2:

Многокомпонентные пероксидазоподобные ДНК-наномашины на основе G-квадруплекса после гибридизации с дцДНК ампликонами SPA образуют продукт оксиления субстрата, различимый невооруженным глазом и позволяют обнаружить дцДНК ампликоны с 10 геномных эквивалентов и фактором селективности 88% в течение 15 минут при комнатной температуре.

Положение 3:

Шестиплечевые ДНК-наномашины с каталитическим РНК-расщепляющим ядром ДНКзима 10-23 и дополнительными элементами захвата субстрата при флуоресцентном обнаружении синтетической ДНК респираторно-синцитиального

вируса типа А (RSVA) достигают субпикомолярного диапазона чувствительности. Разработанная ДНК-наномашина стабильна к генетической вариабельности вирусов и обнаруживает 2,4 нг/мкл суммарной РНК клеток, зараженных RSVA, с продуктом гидролиза флуорогенного субстрата, различаемого под ультрафиолетовым освещением.

Апробацию результатов проводили в ходе обнаруженя патогенов ЦНС при разработке прибора закрытого типа по заказу Центра стратегического планирования Федерального Медико-Биологического Агентства. Результаты работы были представлены на ряде всероссийских («Современные достижения химико-биологических наук в профилактической и клинической медицине» (2021, 2022), Конференции молодых ученых ИТМО (2021, 2022, 2023, 2024), "Молекулярная диагностика"(2024), и международных конференций, в том числе SPIE (2020-2024), FEBS(2023). По результатам работы опубликовано 4 статьи и получен патент РФ №2798567. По результатам выполнения исследования были получены гранты Комитета по науке и высшей школы (КНВШ) Санкт-Петербурга (2022,2025), внутриуниверситетские гранты НИРМиА (№ 622288 (2022-2023) и № 623101 (2023-2024)).

Достоверность научных достижений результатов подтверждается воспроизводимостью экспериментальных данных, использованием методов, соответствующих поставленным задачам, а также тем, что для интерпретации полученных результатов были применены современные методы статистического анализа данных.

Внедрение результатов проводилось в ходе обнаружения патогенов ЦНС при разработке прибора закрытого типа по заказу Центра стратегического планирования Федерального Медико-Биологического Агентства.

Личный вклад автора. Все описанные в работе экспериментальные процедуры были проведены автором лично или с ее участием. Анализ полученных данных полностью выполнен автором. Также автор участвовала в формулировании целей и постановке задач диссертации, подготовке и публикации статей.

251 ВЫВОДЫ

Цель диссертационной работы — разработка мультикомпонентных ДНК-наномашин основе ДНКзимов для обнаружения ОНЗ в сложноструктурированных оцРНК и дцДНК в визуальном формате - достигнута. В результате выполнения диссертационной работы получены следующие ключевые результаты, соответствующие поставленным задачам:

1) Исследована и сконструирована пероксидазоподобная ДНК-наномашина на основе G-квадруплекса для визуального обнаружения ампликонов оцРНК без денатурации. Система демонстрирует высокую чувствительность (ПО после амплификации оцРНК =100 ГЭ) и селективность (ФС =72 %), позволяя выявлять оцРНК-ампликоны за 5-20 минут при комнатной температуре.

2) Создана и охарактеризована пероксидазоподобная ДНК-наномашина на основе G-квадруплекса для визуального обнаружения дцДНК-ампликонов, которая исключает стадию денатурации для некоторых типов дцДНК-ампликонов. ДНК-наномашина обладает высокой чувствительностью (ПО после амплификации дцДНК = 10 ГЭ) и селективностью (ФС=88 %).

3) Показано, что введение шести элементов для захвата субстрата в ДНК-наномашину повышает чувствительность обнаружения на два порядка (до ПО =0.03 пМ). ДНК-наномашина визуализировала РНК вируса RSVA после заражения клеток (амплификация не требовалась).

Работа вносит вклад в развитие ДНК-нанотехнологий, предлагая новые принципы конструирования сенсоров для точной диагностики инфекционных заболеваний и генетических вариаций. Результаты работы могут быть интегрированы в клиническую практику.
