ВВЕДЕНИЕ Актуальность темы исследования

Туберкулёз является одной из самых распространённых причин смерти от инфекционных заболеваний. Зачастую развитие острой формы заболеваний связано с реактивацией латентной инфекции, носителями которой являются около 3 миллиардов человек. Развитие латентной стадии заболевания обусловлено способностью возбудителя Mycobacterium tuberculosis (МТБ) формировать так называемые покоящиеся (дормантные) формы, которые характеризуются способностью оставаться в неактивном состоянии на протяжении длительного промежутка времени и реактивировать при ослаблении иммунной системы хозяина. Для борьбы с туберкулезом необходимо понимание механизмов перехода его в латентную форму. К настоящему моменту накоплено большое количество данных, описывающих физиологию покоящихся микобактерий, однако механизмы, запускающие переход бактерий в покоящееся состояние и их реактивацию, до настоящего времени не ясны.

Значительный интерес с этой точки зрения представляют системы токсин - антитоксина [ТА), обнаруживаемые в геномах подавляющего большинства архей и бактерий, в особенности у МТБ (до 80 пар генов) [Sala A. et al., 2014]. Токсины гидролизуют матричную, транспортную и рибосомальную РНК [Winther and Gerdes, 2011; Christensen and Gerdes, 2003; Schifano et. al., 2013] регулируют генную экспрессию, изменяя спектр синтезированных белков [Guo et al., 2009], участвуют в переходе активно растущих клеток в состояние персистенции [Maisonneuve et al., 2011], позволяющего, избегать действия антимикробных препаратов. Столь разнонаправленное действие белков токсинов может предоставлять бактериальной клетке возможность глобальной перестройки метаболизма, включая его переориентацию в другое русло или «замораживание», что позволяет рассматривать ТА системы в качестве индукторов перехода микобактерий в покоящееся состояние. Для изучения роли ТА систем в молекулярных механизмах перехода активных клеток микобактерий в покоящееся состояние в качестве объекта исследования выбран ТА локус vapBC Mycobacterium smegmatis, близкого к МТБ микроорганизма, и потому широко используемый в качестве модельного объекта при исследованиях физиологии возбудителя туберкулёзной инфекции.

Цель исследования

Изучение роли системы токсин-антитоксин vapBC в формировании покоящегося состояния Mycobacterium smegmatis.

Задачи исследования

1. Получить рекомбинантные штаммы М. smegmatis с гиперэкспрессией белков токсина VapC и антитоксина VapB;

2. Получить мутантный штамм М. smegmatis с делецией локуса vapBC;

3. Получить рекомбинантный белок VapC и поликлональную сыворотку к нему;

4. Оценить возможность образования полученными рекомбинантными и мутантными штаммами М. smegmatis покоящихся форм в различных моделях;

5. Оценить возможность реактивации покоящихся форм, образованных полученными рекомбинантными и мутантными штаммами М. smegmatis;

6. Изучить биохимические и микробиологические характеристики покоящихся форм рекомбинантного штамма М. smegmatis с гиперэкспрессией токсина VapC;

7. Оценить уровень экспрессии VapC белка в условиях перехода в покоящееся состояние методом ПЦР в реальном времени.

Методы исследования

В работе использовались классические микробиологические методы работы с непатогенными бактериальными культурами, а также современные молекулярно-генетические методы исследования. Статистическую обработку результатов экспериментов осуществляли в соотвествии с общепринятыми алгоритмами.

Научная новизна и практическая значимость

В настоящей работе подробно исследована роль генов системы токсин-антитоксин vapBC в формировании дормантного состояния М. smegmatis.

Впервые было продемонстрировано, что гиперэкспрессия токсина VapC в клетках М. smegmatis приводит к изменению клеточной морфологии

(образованию овоидных форм), снижению уровня метаболизма и дыхания. Полученные овоидные клетки характеризуются большей устойчивостью к воздействию стрессовых факторов (повышенные температуры и резистентность к воздействию антибиотика) по сравнению с вегетативными клетками, что позволяет отнести их к покоящимся формам бактерий.

Впервые было показано, что гиперэкспрессия антитоксина УарВ в клетках М.БтедтаЫз приводит к потере ими способности переходить в дормантное состояние.

Впервые с помощью модели получения некультивируемых форм и метода ПЦР в реальном времени было установлено, что при переходе клеток М. зтедтаШ в покоящееся состояние происходит увеличение количества мРНК уарВС локуса.

Таким образом, впервые экспериментально доказано участие системы токсин-антитоксин в образовании покоящегося состояния у бактерий.

Данные, полученные в ходе работы, значительно расширяют представления об особенностях механизмов формирования покоящегося состояния бактерий, и могут быть использованы для разработки принципиально новых антибактериальных препаратов, препятствующих переходу острой туберкулёзной инфекции в хроническую форму, для создания новых вакцинных препаратов на основе живых бактерий с низким потенциалом реактивации, а также для дополнительной аттенуации противотуберкулезной вакцины путем удаления определенных ТА локусов, что сможет предотвратить развитие осложнений, связанных с реактивацией бактерии.

Степень достоверности результатов проведённых исследований

Выводы, представленные в этой работе, полностью подтверждены экспериментальными данными. Достоверность полученных результатов не вызывает сомнений. Используемые методики исследования и проведенные расчеты корректны, полученные экспериментальные закономерности статистически достоверны.

Положения диссертации, выносимые на защиту

1. Гиперэкспрессия токсина VapC приводит к образованию покоящихся овоидных форм М. smegmatis;

2. Гиперэкспрессия антитоксина VapB приводитк потере способности клетками М. smegmatis формировать покоящееся состояние;

3. Клетки штамма с делецией локуса AvapBC образуют метаболически неактивные овоидные формы, не способные к реактивации. Экспрессия антитоксина VapB на фоне делеции локуса vapBC блокирует формирование метаболически неактивных форм;

4. При переходе клеток М. smegmatis в покоящееся состояние повышается уровень мРНК vapBC локуса;

5. Подтверждена гипотеза об участии систем токсин-антитоксин vapBC в регуляции перехода клеток М. smegmatis в покоящееся состояние.

ГЛАВА I. ОБЗОР ЛИТЕРАТУРЫ.

1. Состояние покоя у бактерий.

Способность микроорганизмов адаптироваться к постоянно изменяющимся условиям существования общеизвестна. В процессе эволюции бактериальные клетки выработали множество защитных реакций и адаптивных систем, направленных на поддержание внутреннего гомеостаза и преодоление сопротивления окружающей среды. Универсальными стрессорами для микроорганизмов являются постоянно изменяющиеся факторы и условия окружающей среды: нехватка питательных веществ, резкие перепады температур, высокая осмомолярность, неоптимальный pH, недостаток кислорода и т.д. [Edwards, 2000]. Первоначальный ответ микроорганизмов на любой стресс направлен на то, чтобы нивелировать вызванные им нарушения сбалансированности клеточного метаболизма и обеспечить своё выживание. В подавляющем большинстве случаев этот первый ответ основан на уже действующих физико-химических реакциях и биохимических активностях, которые на низком уровне экспрессируются даже в отсутствие стресса [Koch, 2005]. В результате такого ответа изменяется только скорость роста клеточной популяции, но общий принцип её развития не изменяется [Holms, 1996; Holms, 2001]. В случае если стрессовое воздействие на клетки пролонгировано, бактерии вынуждены переходить от стратегии роста к стратегии переживания и задействовать дополнительные генетические и физиологические ресурсы. Как результат, бактерии могут переходить в покоящееся состояние, характеризующееся низкой метаболической активностью, в котором клетки способны без деления переживать неблагоприятные условия в течение длительного периода времени [Kaprelyants et al., 1993]. Традиционно, переход клеток в состояние покоя ассоциировался с образованием высокодифференцированных форм - спор, цист, конидий, акинет - структур, которые могут образовывать ограниченное число бактериальных видов. Однако за последние годы накоплено достаточное количество данных, позволяющих утверждать, что неспорулирующие бактерии, в том числе и патогенные, также способны формировать состояние покоя в ответ на различные стрессовые воздействия [Colwell et al., 1985; Xu et al., 1982; Islam et al., 1993; Domingue et. al.,

1997]. Такие клетки, как правило, характеризуются изменённой морфологией (уменьшением линейных размеров и образованием овоидных форм), утолщением клеточной стенки и повышением устойчивости к различным стрессовых воздействиям [Бухарин, 2005]. Зачастую покоящиеся клетки оказываются "некультивируемыми», т.е. временно теряют способность расти и размножаться на стандартных питательных средах, хотя при этом сохраняют жизнеспособность [Kaprelyants & Kell, 1993]. Бактериальные клетки, определяемые как «некультивируемые, но жизнеспособные» (VBNC - viable but non culturable] [Zhang, 2004; Chao and Rubin, 2010; Oliver, 2005] характеризуются определённым уровнем метаболической активности и способны к реактивации -восстановлению ростовых процессов при смене условий окружающей среды на благоприятные [Kell et al., 2002] или в присутствие определённых экзогенных факторов [Oliver, 2005], однако механизмы процесса реактивации всё ещё остаются не изученными до конца. Определяя клетки как «некультивируемые» (НК), подразумевается, что они не могут расти и размножаться в данном физиологическом состоянии и в данных условиях [Kell et al., 2002]. Этот признак не является обязательным свойством покоящегося состояния и может быть связан со специфической стратегией переживания стрессовых условий [Mukamolova et al., 2003], а также отражать степень глубины покоя клеток и являться маркёром глубокого подавления метаболизма.

Способность микроорганизмов в течение долгого периода времени находиться в метаболически неактивном состоянии, при этом сохраняя возможность выживать в неблагоприятных условиях, свойственна многим патогенам человека, таким как Helicobacter pylori, Legionella pneumophila, Campylobacter sp., Salmonella lyphimurium, Listeria monocytogenes, Bacillus anthracis, MTB [Lennon and Jones, 2011; Keep et al., 2006; Dworkin and Shah, 2010]. Развитие латентной стадии туберкулёза связывают именно со способностью патогена MTB формировать покоящиеся (дормантные) формы. Клетки MTB не допускают полного своего элиминирования из организма хозяина путём перехода в покоящееся состояние, которое характеризуется повышенной устойчивостью ко множеству негативных факторов. На системном уровне болезнь переходит в латентную стадию [Ahmad, 2011; Cardona, 2010], сопровождающуюся

формированием гранулём [Ulrichs and Kaufmann, 2006]. В состоянии латентной инфекции бактерии остаются в неактивном состоянии на протяжении длительного промежутка времени и реактивируют именно тогда, когда иммунная система организма хозяина ослаблена и не способна сопротивляться инфекции [Davis and Ramakrishman, 2009]. Подобное свойство дормантных микобактерий приводит к тому, что контролировать развитие и распространение заболевания становится всё сложнее. Кроме того, неспособность современных противотуберкулёзных препаратов воздействовать на дормантные клетки туберкулёза приводит к длительной химиотерапии, которая в свою очередь зачастую способствует развитию множественной лекарственной устойчивости (МЛУ) туберкулёзного агента.

Механизм, за счёт которого осуществляется переход микобактериальных клеток в дормантное состояние, не вполне ясен. Традиционно считается, что важную роль в процессе перехода клеток в состояние покоя играет dos - регулон (Dormancy survival Regulator), поскольку в подавляющем большинстве условий, при которых MTB приобретает дормантный фенотип, наблюдается экспрессия именно тех генов, которые входят в состав этого регулона (более 50 генов): fadE ¿ацетил-СоА дегидрогеназа), rpfA (фактор реактивации Rpf), fdxC и fdxA (ферродоксин), narX (нитратредуктаза), пагК2 (белок-транспортёр нитратов), hspX (альфа-кристаллин), асд (нитротредуктаза) и т.д. [Park et al., 2003; Kendall et al., 2004]. Dos - регулон контролируется двухкомпонентным регулятором стрессового ответа DosR (DevR) [Fenhalls et al., 2002; Voskuil et al., 2004] и обнаруживается как y MTB [Rustad et al., 2008], так и у Mycobacterium bovis BCG [Boon and Dick, 2002] и M. smegmatis [O'Toole et al., 2003]. Активация dosRS -регулона осуществляется широким спектром факторов и стимулов, в том числе гипоксией, низким pH, присутствием в среде СО, NO, SDS, Н2О2 [Rustad et al., 2009].

На основании многочисленных исследований, проведённых с использованием ряда моделей in vitro [Sever and Youmans, 1957; McCune et al., 1966; Wayne & Sohaskey, 2001; Corper and Cohn, 1933; Shleeva et al., 2002; Shleeva et al., 2004, Shleeva et al., 2011, Anuchin et al., 2009] и in vivo [Karakousis et al., 2004; Schnappinger et al., 2003; Rachman et al., 2006; Capelli et al., 2006; Homolka et al., 2010; Talaat et al., 2007; Rachman et al., 2006] было показано, что в

персистирующих микобактериальных клетках происходит изменение экспрессии тех генов, которые участвуют в процессах адаптации бактерий к неблагоприятным условиям. Так, в клетках МТБ наблюдалась повышенная экспрессия генов, участвующих в липидном метаболизме: fadA, fadB, fadD, fadE и echA [Schnappinger et al., 2003; Tailleux et al., 2008; Azhikina et al., 2010; Munoz-Elias and McKenney, 2006], и кодирующих ферменты p - окисления жирных кислот и катаболизма холестерина. Кроме того, увеличивалась экспрессия гена изоцитралиазы icll [McKinney et al., 2000; Lorenz and Fink, 2001], ключевого фермента глиоксилатного шунта, а также наблюдалась up - регуляция генов группы desA, кодирующих ферменты десатуразы жирных кислот [Schnappinger et al., 2003; Li et al., 2010; Homolka et al., 2010; Rachman et al., 2006]. Подобные изменения в метаболизме липидов микобактерий обусловливаются переходом клеток к использованию жирных кислот в качестве источника углерода вместо углеводов [Munoz-Elias and McKenney, 2006; Eisenreich et al., 2010; Shi et al., 2010] в период инфекции, что подтверждается и наблюдаемой in vivo down - регуляцией генов пируваткиназы ругА - ключевого фермента гликолиза [Schnappinger et al., 2003; Garton et al., 2008] и транспортёров липидов mce4 и mcel [Schnappinger et al., 2003; Tailleux et al., 2008].

В ходе развития латентной инфекции в клетках возбудителя туберкулёза также обнаруживалось снижение уровня экспрессии генов NADH дегидрогеназы (nuoA-N), цитохром-с-оксидазы ааЗ (ctaBECD) и цитохром-с-редуктазы [qcrCAB) и повышение экспрессии генов кластера narGHJI и пагК2, кодирующих нитратредуктазу и белки-транспортёры нитратов, соответственно [Schnappinger et al., 2003; Tailleux et al., 2008; Azhikina et al., 2010; Garton et al., 2008; Shi et al., 2005]. Подобные перестройки энергетического метаболизма позволяют клеткам МТБ снизить зависимость от кислорода и перейти на использование нитрата в качестве конечного акцептора электронов в микроаэрофильных условиях.

Помимо энергетических и метаболических перестроек, детектируемых в условиях моделей, имитирующих стрессовые условия, которым подвергается туберкулёзный агент в период персистенции, наблюдалось снижение экспрессии генов рибосомальных белков (гр/, rpm, rps) и генов АТФ - синтазы, что указывало

на уменьшение потребности бактериальных клеток в синтезе белка и прекращении репликации [Tailleux et al., 2008; Homolka et al., 2010]. Детектируемое повышение активности генов систем репарации ДНК (dinF/G) и шаперонов (groES, dría], hspX) свидельствовало о масштабной адаптивной реакции к стрессовым условиям [Talaat et а., 2004; Rachman et al., 2006; Rohde et al., 2007; Fontan et al., 2008].

Геном МТБ кодирует около 190 транскрипционных регуляторов: 13 сигма-факторов, 11 двухкомпонентных систем, 5 одиночных регуляторов ответа, 11 протеинкиназ [AvGay et al., 2002] и более 140 других предполагаемых транскрипционных регуляторов [Bishai, 1998; Cole et al., 1998; Fleischmann et al., 2002]. Среди регуляторных систем, активность которых лежит в основе адаптации микобактериальных клеток к стрессовых условиям, особое место занимают 13 генов сигма - факторов [Manganelli et al., 2004; Rodrigue et al., 2006].

На сегодняшний день существует множество экспериментальных подтверждений, что при переходе в дормантное состояние в клетке осуществляется дифференциальная экспрессия указанных генов. Up - регуляция генов sigA, sigB, sigD, sigE, sigF и sigH наблюдается при тепловом и холодовом шоке, окислительном стрессе [Ни and Coates, 1999; Fernandes et al., 1999; Manganelli et al., 2002; Raman et al., 2001], при попадании клеток в условия нехватки питательных веществ [Manganelli et al., 1999; Wu et al., 2009] в присутствии различных антибиотических препаратов (ванкомицин, изониазид) [Pendzich et al., 2004; Prowedi et al., 2009], a также в период заражения макрофагов [Volpe et al., 2006; Hu and Coates, 1999; Raman et al., 2004; Michele and Bishai, 1999]. Повышенная индукция гена sigG ¿"no сравнению с остальными генами сигма-факторов) наблюдалась в период развития инфекционного процесса [Cappelli et al., 2006; Volpe et al., 2006], а увеличение транскрипции мРНК sigl и SigJ было обнаружено в дормантных клетках МТБ [Ни and Coates, 2001].

В настоящее время в качестве глобальных регуляторов процесса перехода бактериальных клеток в покоящееся состояние рассматриваются так называемые гены токсин-антитоксиновых (ТА) систем, которые были обнаружены в геномах подавляющего большинства бактерий и архей [Pandey and Gerdes, 2005].

2. СИСТЕМЫ ТОКСИН-АНТИТОКСИН БАКТЕРИЙ.

Впервые гены, кодирующие двухкомпонентную систему токсин-антитоксин (ТА) были описаны в 80-е годы прошлого века как гены плазмид, которые обеспечивают поддержание и наследование малокопийных плазмид в бактериальной клетке [Ogura and Hiraga, 1983; Jaffe et al., 1985; Gerdes et al., 1986]. Принцип действия ТА систем заключается в том, что стабильный белок токсин нарушает важнейшие клеточные функции, такие как трансляция, репликация, синтез компонентов клеточной стенки и т.д., а лабильный антитоксин связывает токсин и, таким образом, его инактивирует. При делении бактерии дочерние клетки получают часть токсина и антитоксина материнской клетки. Если дочерняя клетка не получила плазмиду, кодирующую синтез токсина и антитоксина, унаследованный с цитоплазмой антитоксин разрушается, освобождая стабильный токсин. Таким образом, клетки, сохранившие плазмиду, не подвергаются воздействию токсина и имеют ростовые преимущества.

Все ТА системы имеют сходную структурную организацию: гены антитоксина и токсина находятся в одном опероне, как правило, перекрываются в областях старт и стоп кодонов, ко-транскрибируются и ко-транслируются [Tian Q.B. et al., 1996]. В оптимальных условиях роста белок токсин в клетках находится в неактивном состоянии в комплексе с антитоксином. Уровень транскрипции ТА оперона низок за счет связывания свободного антитоксина или антитоксина в составе ТА комплекса с промоторной частью собственного оперона [Jensen R.B. and Gerdes К., 1995]. Однако свободный антитоксин обладает меньшей афинностью по отношению к оператору промоторной области, по сравнению с антитоксином ТА комплекса [Garcia-Pino А. et al., 2008]. При попадании бактерии в стрессовые условия (аминокислотное или углеродное голодание) в цитоплазме активируется клеточные протеиназы, которые разрушают антитоксин, что приводит к лавинообразному нарастанию концентрации свободного белка токсина, что вызывает остановку клеточного роста или смерть бактерии [Tsuchimoto S. et al., 1992; Christensen S.K. et al., 2004].

2.1. Типы ТА систем.

Основываясь на природе антитоксина и его способе действия, ТА системы разделяют на 5 типов (рис. 1, таб. 1). Антитоксины I и III типа представляют собой небольшие РНК, которые подавляют либо экспрессию токсина (I тип), либо его активность (III тип) [Fozo et al., 2008; Fineran et al., 2009]. Антитоксины II типа являются белками, которые инактивируют токсины, связывая их в нейтральный комплекс [Makarova et al., 2009]. Ингибиторный эффект антитоксиновых белков IV типа достигается не прямым взаимодействием с токсином, а путём защиты его мишеней [Masuda et al., 2012]. Антитоксины V типа представляют собой сайт-специфическую эндорибонуклеазу, обусловливающую деградацию мРНК токсина [Wang et al., 2012].

ТА системы I типа.

Самый первый и в тоже время наиболее изученный ТА локус I типа -hok/sok, гены которого были обнаружены в составе плазмиды RI Е. coli в 1986 году, а впоследствии и на хромосомах некоторых энтеробактерий [Gerdes et al., 1986; Pedersen and Gerdes, 1999; Gerdes and Wagner, 2007]. В течение последующих лет были обнаружены и охарактеризованы другие представители данного типа ТА систем - IdrD/rdID, tisB/istR, shoB/ohsC, symE/symR, txpA/ratA, уопТ/as-yonT, bsrG/sr4 - у многих грамположительных и грамотрицательных бактерий [Faridani et al., 2006; Gerdes and Wagner, 2007; Fozo, 2012; Kawano, 2012; Wagner and Unoson, 2012].

ТА системы I типа организованы как частично перекрывающиеся, конвергентно (hok/sok, bsrG/SR4) или дивергентно транскрибируемые гены, расположенные поодаль друг от друга (tisB/IstRl, shoB/OhsC). В первом случае антитоксин представляет собой цис-кодируемую, а во втором случае - транс-кодируемую антисмысловую РНК. [Fozo, 2012]. Все токсины ТА систем данного типа, за исключением SymE, представляют собой небольшие гидрофобные белки (менее 60 аминокислот). Токсины I типа работают в клетке подобно белкам холинам бактериофагов, образуя поры в клеточной мембране, что приводит к снижению уровня синтеза АТФ, в результате чего ингибируются процессы репликации, транскрипции и трансляции, что, в конечном итоге, приводит к

смерти бактериальной клетки [Сегс1е5 е1 а1., 1986Ь; Рого а1., 2008Ь; Рого е1 а1., 2010]. Токсин БугпЕ системы БутЕ/зутЯ отличается от токсинов других семейств: он представляет собой эндорибонуклеазу, которая активируется во время БОБ -ответа, и участвует в элиминации повреждённых РНК [Кашапо е1 а1., 2007]. Для ТА систем I типа характерна следующая схема взаимодействия ТА продуктов.

В результате транскрипции ТА локуса I типа (например, Ьок/эок) в клетке синтезируются два транскрипта: нестабильная антитоксиновая антисмысловая РНК {эок-РНК) (период полужизни порядка 30 сек), и первичный стабильный (период полужизни порядка 30 мин) токсиновый транскрипт (йо/с-мРНК), не доступный ни для трансляции рибосомами, ни для связывания с антитоксиновой 50/с-РНК [ТЫз1ес1 е1 а1., 1994]. Последовательный процессинг /го/с-мРНК на 3/ -конце приводит к образованию зрелого транскрипта, доступного как для трансляции, так и для связывания с Бок-РНК (рис. 1)[ТЫз1ес1 е1 а!., 1994].

В большинстве случаев (hok/sok, tisB/istRl, fst/Rnall, ibs/sib) антитоксины ингибируют трансляцию мРНК токсина, в других случаях, они обусловливают разрушение мРНК токсина [Durand et al., 2012].Образование комплементарных связей между мРНК токсина и антитоксиновой РНКа приводит к формированию двухцепочечной области, которая является мишенью для действия

эндорибонуклеаз III, инициирующих разрушение РНК [Franch and Gerdes, 1996; Thisted et al., 1994; Thisted et al., 1995; Gerdes et. al., 1992].

ТА системы II типа.

Токсины и антитоксины ТА систем II типа - небольшие белки [Hayes and Van Melderen, 2011; Syed and Levesque, 2012; Yamaguchi et al., 2011]. Основываясь на природе токсина, ТА локусы II типа подразделяются на несколько семейств, которые различаются мишенями и способами действия, а также структурой кодируемых белков (таб. 2).
